In Dune, their primary base is the Mother School on Wallach IX. Graduates from here are trained as fit mates for Emperors and Truthsayers capable of detecting falsehoods. In Their Own Story
Millennia after their consolidation, the Bene Gesserit watched their carefully constructed plans unfold with Paul Atreides, who arrived as the Kwisatz Haderach a generation early. His mother, Lady Jessica, had broken the order's strict breeding protocols by bearing him instead of a daughter. As Paul seized control of Arrakis and threatened to destroy spice production, he maneuvered onto the Imperial throne, leaving the Sisterhood powerless over their own creation. A decade later in Dune Messiah, the Bene Gesserit joined a conspiracy to topple his rule. Even after Paul walked into the desert to die, his sister Alia ruled until Leto II took control. Over 3,500 years later, Leto dominated the universe as the God Emperor, halting spice production and forcing humanity onto the "Golden Path." He seized their breeding program for his own purposes, making their limited spice supply conditional on obedience. It was not until Heretics of Dune, fifteen hundred years after Leto's death, that the Sisterhood regained power from their hidden homeworld, Chapterhouse, only to face new threats like the Honored Matres.
